Swapping Enemies in mercs is actually a fun task. Anyway, here's what you have to do.
Extract Etc.dat and you'll find omake00.esl - omake09.esl these are the enemies in the minigames.
Omake00 = Assignment Ada
Omake01 = Mercenaries (Village and Castle)
Omake02 = Mercenaries (Island and Waterworld)
Omake03 - Omake09 = Seperate Ways
Edit the Omake files with a hex editor and you'll find it looks a little complicated. But it's actually simple.
For starters, if you're looking to change the zealots in the castle the values you'd be looking for are 1C07
If the number has an 01 before the ID (e.g. 0001 3900) then that would spawn Krauser instantly. 00 would mean that it's only spawned after a certain amount of enemies are killed.
Below is a list of all enemy IDs currently discovered. Some haven't been listed because they either don't work (Final Saddler) or they're buggy to the point of crashing the game.
You can add a new boss battle to Seperate Ways / Assignment Ada, if you want to, now. You can go crazy.
I'll tell you now, turning all the villagers into Psycho Salvadors isn't funny.
Thanks to James and Wizard, we can change story enemies now, too.
The Emleon files contain the story spawns. They follow the same rules as the omake files.

When you see

That is a Bella Sister.
XX can either be 0C (for the green dressed Sister)

Do NOT add 0000 0000 1064 yourself or else it will crash. I'm aware that this is not what seperates the normal Ganados from the Bella Sisters, but this makes it easier to tell them apart.
